Am I mistaken, or is the maximum nuber of cubes (armies) 60? I don't want to report this as a bug...I just want to see if it corrects itself.

It's my understanding that if you add up the armies in supply, in the provinces, and in the cup, then you should end up with no more than 60 armies. If it is less than that, then that deficeit ammount, would indicate what is stuck in the tower. In one of my games, a player has 61 armies accounted for. I'm not mistaken, as I have done the addition 4 times. It's not supposed to be possible ...is it?

No, as far I I know the number of armies is 61. In the real board game, each color (except green) comes with 62 cubes, but one is used for keeping track of grain, leaving you with 61 to be used in the game. So 61 is the right number.
